Interesting point. I did find myself wondering if the reason he ignored the "no intellectual spark" part of my message was because he's just not very smart, or because he *assumes* that if someone doesn't want him, it's because he's fat.

It could be the latter, especially if he's misunderstanding the "intellectual spark" bit. "There's no spark/magic/chemistry" is one of the traditional "I'm trying to let you down easily" lines, so he might not have realized what you meant by "intellectual spark".

Yes. "We just don't click" or "the chemistry is wrong" is more acceptable than "I think you're ugly" or "I think you're boring." And he knows he's fat, and he knows that a lot of people find that a turn-off; he probably doesn't find himself boring.
